Personally I think that you should be fine to do this and it will result in zero funding for the current academic year.

However if their end date is before 31/7/11 then arguably you may have been overpaid for last year and I don't think the systems are clever enough to work out the correct [...]

I believe it should reconcile on the PFR fine. The only time that I think this will cause a issue is when you have audit. They may say this is a risk, however if you have your processes ready which show how you prevent this from happening it is not to bad.
